As a budding animator myself getting my hands on one of these episodes will be of great benefit, if even just to see the naming conventions of each of the movie clips and props and how each is constructed.

Each shot is a separate fla and each of them is exported as a quicktime movie and edited together using final cut. The "file that controls them all" is the edit created by the editor and director. This isn't using flash like you were making a website, instead, flash is used to export individual quicktime movies. Of which there are around 300 per episode.
If you wat to see the the "main FLA for the show" I recommend watching the show and recording it. I hope this has been helpful. - TheKingInYellow, on 10/12/2007, -0/+1i think i kind of get it now. so the main controller file/program is final cut. hmm. interesting.
why not use after effects? seems like that would be easier. still this is a great resource and i will definitely be investigating the files in detail this weekend.
