It basically trains the immune system to recognize (by association) a few of the proteins that are unique to virii. Proteins like that survive evolution from species to species, and it is entirely possible that there are proteins that are found in all strains of flu and nothing else.

Most virus has a core set of DNA that remains the same no matter how much it mutates, they just found the one for HIV and are working on a similar vaccine for it. Meanwhile you WILL die of a heart attack, cancer, or your own hand, in that order.
