There is a lot of expensive, proprietary stuff in some of those super-computer setups. Even if you are going bare-bones UNIX systems, something has to synchronize the CPUs and memory. Apple has actually done a lot more than other "consumer and business" manufacturers to make parallel and grid computing easier.

Just pull your head out of your ass and do the math behind it. Two 2.8GHz Harpertown Xeons alone will cost you around $1400. A typical motherboard that would compare the the one in the Mac Pro (1600mhz fsb, multiple 16x PCI-E, up to 32GB of ram, etc: around $400, a decent enclosure that supports an E-ATX motherboard: $200-300. Quality 1000w power supply: $250.
That alone already pushes you above the $2k mark, and you still need to add a video card, RAM, hdd, etc. Most people dont seem to get what hardware is actually inside a Mac Pro.
I've been building my own machines since I was about 10 years old, and I've always vowed to never buy a system from an OEM. I also detest the way Apple locks their OS to their hardware, I doubt I'll ever own any of their hardware. Even faced with that, I still think that I'd be an idiot not to buy the Mac Pro if I wanted that level of hardware. Dell, Lenovo, HP, etc, are all more expensive than the Mac Pro. Shopping at Newegg (using quality parts) Its difficult to build a machine significantly cheaper. Sure, you can skimp aget get things like E3220 Xeons, a Intel 3010 chipset-based motherboard with one 16x slot, etc, for cheaper, you just cant knock the Mac Pro for being overpriced. Even at $5k each, that's only $1.6 million dollars, total.
$1.6 million won't buy you a IBM "supercomputer". It'll barely buy you an IBM doorstop.
IBM's BlueGene project had a $100 million budget, and runs around 200 TFLOPS.

Macs these days are just PCs running OSX (which I doubt VT is going to be running). If the price/performance Mac Pros was that great, wouldn't companies like Google use them, instead of off the shelf stuff? The professor sounds like an idiot, no matter what he says.
