@RolandDunbrack @anshulkundaje Hi Roland! I think I got the details from your paper. Did you try providing ESMFold2 with MSAs? We find that challenging PPIs still require MSAs. I made MSAs for this using Colabfold and passed them to ESMFold2 - to my (non-expert) eye, it looks better. Confidence also higher.
