youtube works because apple paid them to convert a huge chunk of their video library. iphone users do not see the same version of a particular video you would see in flash. i doubt the differences are noticeable above the bit level. (see comment)

a native app can also interact with the site in a very different way than a browser can. being able to flip through photos quickly would not work so well on a website. (see comment)
