By then it was too late to do anything about it. It takes time to prepare and arm an F-16, and more time to get where it's needed. It's a big country.
Having *armed* patrols in the air isn't that unusual say, over an aircraft carrier or a base near a hostile country. But not over New York or Washington.

Why not? The US allowed box-cutters on planes.
And until 9/11, the standard policy for airlines around the world in the event of a hijacking was to cooperate. Because sooner or later the plane would have to land, and then it would be all over - the special forces folks had a good track record of storming hijacked aircraft without getting everyone killed.
"Not landing" was something new. The rules had changed.

You're making this up. Washington and New York didn't have "sophisticated air defense systems". NORAD was concerned with defending North America's perimeter, with no focus on aircraft originating *within* the US. Even hijacked aircraft were something they'd do little more than track - what *could* they do, shoot it down?
