By funding the Vice Presidential office as part the of the Executive Branch, they are confirming that the Office of Vice President is part of the Executive Branch and they're not buying his funny business.
Cheney would just get money from the Oil Companies anyway (and we know where they got their money)

I believe they admitted as such before this vote took place, in which case there was no need to defund his office anymore. They called his bluff, game over for Cheney.
Now of course whether them admitting they're part of the executive branch will result in the appropriate oversight of his office taking place, that's a whole 'nother story. If I had to bet, I'd say "no", but the fact still remains that they did reverse their initial stance, so you have to give them the benefit of the doubt for the time being.

The amendment basically gave themselves a raise while also doing something that would be overturned. I can't blame anyone for voting against it.

Every 10 seconds, the Republicans were trying to take money away from the National Endowment for The Arts to fund some ludicrous program. I think if the VP defunding amendment had passed, it might have risked a presidential veto for the entire appropriations bill. That wouldn't have been a very good use of taxpayers dollars ... to have to start all over again, just to make a point. Maybe the defunding thing should be it's own legislation ... I bet it would pass then.
