At the most basic level, the actual legend of Princess Zelda is that every other generation Ganondorf thrusts himself back into the physical world to pursue the Triforce, and Zelda and Linka re reincarnated to stop him. Wind Waker was the only game to come close to milking this concept by setting itself in a time where Hyrule has been forgotten and buried beneath the sea. Nonetheless, all Zelda games so far have taken place in a medieval world when they could just as easily take place in the old west or...
The best place to start from for a completely original Zelda is to first dedicate yourself to placing it well enough outside of the typical Zelda time period that the manner of doing things is entirely different. Make an epic science fiction take on The Legend of Zelda and let the forgotten world of Hyrule come alive again under the influence of technology. Throw out the limitations of working with medieval weaponry and invent entirely new concepts.
Zelda is very large pool that Nintendo has so far only messed around in the shallow end of. There are a whole world of possibilities when you follow its established lore toward the inevitable conclusion.

Link goes into whatever house he pleases, breaks all the furniture and takes all the money and gear, while the inhabitants just stand by and watch. He tears across the countryside harassing chickens, ruining shrubberies, digging up holes, and pretty much doing whatever the heck he wants. In one game he stole a horse!

- DarQraven, on 10/30/2008, -0/+17On one hand that's a pretty cool idea, but I think Miyamoto himself once said that Zelda is more a kind of feeling than a story for him. To be honest, the old fantasy setting of Hyrule is an integral part of that feeling.
It's kinda like Fable. It was a decent RPG/action game, but it's the setting and whole tone of the game that made it as fun as it was. I seriously doubt a sci-fi Zelda game would be able to do that.
Partially because a utopian vision of a futuristic world often involves steel, neon light...lots of it. In general it's a 'cold' setting/world, whereas the old Hyrule seems pretty lively and warm.
Besides, while we're on the topic of overused and tired settings, sci-fi would be #1 in that category. There are only 2 types of shooter games left today: World war 2, and sci-fi. The main character is blond haired and blue eyed, but you just start out having a normal day. Then strange events start to unfold. Mysterious monsters attack, some nintendo fans may get a twinge of recognition of them but they cant quite place it. About 5 hours in, things are getting desperate and theres monsters all around, the main character is fleeing inside a museum. Hes about to die, but then... sees a rusted sword in a glass case and lunges for it. BAM! It glows and the rust falls away revealing the master sword. The player goes "WTF?! This is a Zelda game?! 0.o" Then things start to unfold showing the connections to the ancient races, and parallels to familiar characters show up, altered by the modern times of course.

To Link this is somewhat less applicable, but (all or most of) the Legend of Zelda games occur in different eras with different characters... who just so happen to have the same names and often look similar.
PS I'm not criticizing Nintendo for having bland characters - I don't think Mario games need a hero character. It's not important for the mechanics of the game. Make a 3rd person Kid Icarus game where you fly around with swords (flaming and otherwise), kind of a tomb raider with wings with cool sword attacks where you can swoop down from really high and hit a guy in the gut. With the look and style of Soul Calibur.
