I've had that problem. The black windows happen when the graphics card runs out of memory.Check your bios and see how much graphics memory is being allocated. I have a 128MB video card and it was only using 64MB of it. Also, right click on the compiz fusion icon and check under one of the menus "indirect rendering." That should help as well.
What about /etc?I actually ran Debian for a long time and upgraded it to Ubuntu and just kept going with it. There was a few small things I had to fix, but it works just fine.
