I promise the only reason you hate Java is because Windows f's it up, or at least used to newer versions of the java jvm 1.5 and greater are pretty solid on WinXP. Did you know Azerus, OpenOffice, etc are written in java. I used to hate Java too until I realized it wasn't Java's fault at all.
Azureus, yes. OpenOffice, no. OpenOffice is largely C++ with only a few components (such as parts of Base as well as some extensions) are written in Java. In fact, if you disable Java, OpenOffice runs a lot faster.
I think the issue is the codec, not the container. The codec is the part that is harder to implement, and also the part that may have any patent issues. Most containers are trivial to support. You can put Vorbis/Theora in a MKV just as easy as you could put a DivX file in an OGG.

There's some codecs better for certain applications than others.
