With a few clicks I can deploy a security policy to thousands of computers. I can lock down Windows, keep it usable, and then deploy that to any system in the domain. Can Linux do that? No. Linux isn't hard to manage on an individual basis - but when in a large computer network it becomes a nightmare. Linux users are under a false sense of security. It isn't widely used and where it is used it is locked down pretty tightly. Most of the systems just sit there as servers so vulnerabilities like a malformed mouse pointer wouldn't affect it. So why would hackers and users with malicious intent want to target them? They don't. Once Linux or anything *nix becomes mainstream as a desktop operating system, viruses, spyware, and exploits are going to be appearing there too. Windows isn't perfect, neither is Linux, however security through obscurity is a poor way to run an IT department and not really security at all.
