Virtual desktops isn't really about saving system resources, but rather boosting productivity. It's like working with a larger monitor than what you actually have. Otherwise, applications work normally so yes, having many open programs will still tax the system.

I use XGL/Compiz on my desktop and I'll have to say that the cube and to a lesser extent their Expose rip off are EXTREMELY useful to me. The wobbly windows aren't for everyone and can be disabled if you so desire. But for me, I set them for minimal wobble and it tends to add to the whole "user experience"... you know that "complete user experience" thing you mac-tards have been going on about for years? But don't cry, you can run Linux on your Mac. :)
