Because they were perhaps THE most egregious example ever of a film series "blowing it" after a stellar first film. It was painfully obvious that the Wachowski's hadn't really thought it out any further than the end of the first film. When The Matrix was a big megahit and Warner insisted they make it into a trilogy, you could almost see the "oh s**t, but we don't have any more ideas" on the screen.
Most people are literally too dumb to get Reloaded and just concentrate on bashing the 100 CGI Smiths V Neo, or a non-existent orgy scene. You guys complain about sequels and remakes, but when a film comes along that advances on the original, turning it upside down without retconning it and with some semblance of thought, you start acting like lowest common denominator folk. The Matrix, as awesome as it is, has pretty generic storytelling at its core, but Reloaded does things that most blockbusters don't have the guts to do. It assumed you had brains.
The bullet-time scenes were very ground breaking and used to awesome effect. The 2nd movie introduced all these rogue programs, so there was incredible potential for factions and chaos. The 3rd movie just ignored the 2nd. A terrible loss of potential.
I'll say that the first one probably could have been find as a stand-alone but there wasn't anything 'wrong' with the two sequels. They had some great action sequences including one of the best chase scenes of our time.
The Matrix is probably the only science fiction movie that actually made sense to me. It touched on so many basic principles of computing, humanity, truth, consequence.
