"here's what I don't get. Claude got shot 5 times. Why didn't he die?"It does happen on occasion that someone is shot multiple times and doesn't die. Also, it would kind of mess up the plot line if Claude died 15 years ago."From what I understood Claire's dad didn't want him to die?"This is actually a statement, not a question, but yes, it appears that he didn't really want to kill Claude."so he shot him in a spot where he wouldn't die, but then again, why shoot him in the first place?"Plausible deniability. Claude mentioned in the car that HRG was a terrible liar, this way he can honestly say that he shot Claude multiple times, he appeared to be falling over the railing when he turned invisible, and because he was invisible it was impossible to find the body."Also, I don't get why Claire's dad is shot so that he doesn't die, and then has his complete mind erased? Why do both?" The Haitian shot him so that it would appear that HRG was attacked and Claire escaped rather than him letting her go. The mind erasure was to insure that no one would be able to probe his mind or torture him into revealing the truth about Claire's escape and learning her possible location"Why can't they all just run away?"Multiple reasons, the rest of Claire's family would be in danger, the people running the paper factory might have means of tracking HRG (perhaps the same radio isotope tracking technology that is used to track the people with powers,) and perhaps HRG has more he wants to do at the paper factory.
I think that they already "saved the cheerleader, saved the world." Claire was saved a while back and that saved the world because she was the only one who could survive and give the Ted the tranq. Maybe Ted would have blown up the world if he didn't get tranq.'d, thus saving the world.
His wife died from being exposed to radioactive semen. Which is plausible if you assume his power manifested slowly up until the death and if the radiation can only be transmitted through touch. Standard superhero reasoning.
The only thing we have to fear is an extended period where Sylar kills someone new each week. Then we *would* have a Freak of the Week problem. The super-hearing mechanic might as well have been wearing a red shirt last week.

Her coming out of the house with radiation burns that slowly healed was the coolest, and most raw thing I've ever seen on NBC.

A truly spell-binding episode, definitely the best episode of Heroes yet.
