Amazing! I've been a fan of Michaels work for a long time and I know he's been working on "Theme Planet" for years. It's awesome to finally see it finished!
There are simple implicit rules of the theme world setting that you seem confused about. The evil scientist uses his machine to turn innocent unintelligent animals into humanoid, clothed, sentient workers. Since the pig and other animal are humanoid, clothed, sentient workers, obviously they've been run through the machine. Understanding that will allow you to understand the plot hole better.
