Since Stark has the resources to manufacture strong metallic pieces of hardware, it would make sense that S.H.I.E.L.D. might hit him up for tools. As to why he would have it before theoretically having met Nick Fury, my first thought was that he may have briefly considered the need for some kind of shield then scrapped the plan.

Could it be that Stark was analyzing the shield to figure out how it was manufactured so that he could use the same process to strengthen his Iron Man armor? If the Cap movie stays true to Marvel lore then the shield is either made from vibranium or adamantium (the stuff that makes Wolverines bones unbreakable). Either alloy will work wonders for an Iron Man suit. Of course this brings up a couple questions:
How did Stark get the shield and where is Cap? Cap was frozen with his shield during WWII. If the shield has been found then where's Cap? Hmmmmm.......................
