The reason men have nipples is that all mammals start life as females. A developing fetus is about 80% breast tissue up until the last Trimester. They're not a "leftover evolutionary trait". They're a component of basic biology.

Secondary lymphoid organs (such as the lymph nodes) are the places that T-cells and B-cells go to get their "we're being attacked by viruses and bacteria- get out there and kill them" assignments. So the purpose of the tonsil is to act as a meeting hall for the soldiers of the immune system so they can coordinate a war against whatever is invading our body.
