With autotune, you are hearing the actual vocal wave re-tuned to a more steady frequency. With vocoders, you're actually hearing a synthesizer that has been modulated with the formant and shape of the vocal. Also since this synth is polyphonic, you are hearing chords and harmonies not possible with a single autotuned wave. just my two ; )
