The weight of some bags messes up the scales and you get an endless string of "Please remove all items from the scanner and wait for cashier assistance."

I agree it can be tricky to use self checkout with your own bags, but when I've done this I usually stick the item in the bag before placing it in the bagged area, which has the scales you're talking about. Then I can add additional items to the bag without issues.
