I thought it was quite clear that their Christopher Reeves episode was a form of hyperbole. It was a way of making fun of those against stem cell research. They shouldn't have to dumb everything down until the lowest common denomiator can understand it. That just punishes the people who *can* understand subtlety and irony.
The point they were making is that stem cell research is good and there's no earthly reason to deny its fruits to someone like Christopher Reeve, and that the people who oppose it are idiots. They've managed to take a show that (I was always a fan, but still...) was about being offensive for no reason, and have turned it into one that's offensive for very good reason: to parody things that are already ridiculous to the point that the underlying ***** is revealed.
Media (especially entertainment media) can portray almost anything in a positive or negative light by spinning it properly. The amazing thing about Trey and Matt is that they do so by turning your own actions and statements against you. By taking what people think are solid talking points to their logical (if slightly melodramatic) conclusions, they tear off the layers of assumption and whitewash that obfuscates most political/religious/ethical arguments.
...and perhaps you're mistaking 'hypocrisy' for their wonderful ability to poke fun at their own show. What makes it ok to show and poke fun at Jesus if you can't do it to other religious icons (saviors, prophets, whatever). People are too damn sensitive and need to get over petty stuff. As for that Scientology idiot on MI:3, he bases his religion (as do many others) on a religion developed as a fictional book, which is just sad. If you don't like your kind or religion having fun poked at it for the sake of comedy then don't watch South Park.
It is sad to me that one person has so much influence over a holding company (Paramount, CC, etc) that they can get an animated comedy show pulled because it is against his beliefs. If he had no influence in it and it was Paramount worried about bad publicity, then get a different actor, one that won't cause you these issues. I won't ever see MI:3 for this reason alone....well that and MI:2 sucked.
I guess I should start my protest so that I can get his(Cruise's) pulled from the theaters because Scientology offends me.

Only Cartoon Wars contained visible censorship on the part of Comedy Central. It's the FCC that keeps them in line for the most part.
Again, no episodes have ever been 'pulled.' Bloody Mary wasn't rerun in normal scheduling out of respect for the holidays, not because some horrific Catholic cult pulled some strings (though they did try). I was one of the many who wrote angry letters (to both parties) about the 'pulling' of Bloody Mary, but even I'm okay with them toning it down a little for the holidays.
Much like the Cruise episode, it was removed from the regularly-scheduled reruns because of timing, not ethical obligations. Yes, you should be able to offend anyone, any time, and any place - but I don't think these descisions were made in an attempt to silence the show. As noted above, the FCC does not regulate cable. However, the combination of pressure from advertisers, and fear of the FCC *begining* to regulate cable keep cable channels from doing whatever they please.

It happend after he fired his publicist. The publicist is what kept us from seeing is weirdness for awhile now. They built the story up over an episode and a half for a huge climax, then claim that Comedy Central fell victim to the same pressures that their version of Fox was struggling with. It was probably funnier than if they'd actually shown Muhammad.
As for the Tom Cruise episode, if you can't see it on CC, then get it off of bittorrent. I saw it, I already knew that Scientologists were brainwashed nutjobs at the time. They're just upset that it showed how ridiculous their beliefs are. -
