There are even psuedo-scientific studies from those times that tried to equate monkeys and blacks by comparing their skull sizes.

Discriminating based on race, insulting someone based on race, thinking your race is superior than theirs, these are also forms of racism. They are examples of racial prejudice.
The reason why "monkey" can be considered racist is due to it being a common (enough) racial slur toward black people. It isn't automatically racist to call someone a monkey, even if they are black. That is why racism is a difficult subject. There are many people who have racist thoughts but do not acknowledge (to themselves or to others) that they are racist. There are many privately racist people. Those who are sensitive to racism will (understandably) look for signs of this. Calling a black man a monkey will certainly cause someone who is sensitive to racism to do more than raise an eyebrow. While it is not absolute proof of racism, it raises a huge red flag.
The interesting thing about racism is that it is very relative to a person's sensitivity. Black comedians can make fun of white guys all day with virtually no claims of racism. It is just accepted. Technically, it is racism to say that white guys can't jump or dance, and that they have small penises. Thing is, not only are those comments not entirely accurate, but they can be hurtful. Stereotypes can certainly hurt people. The thing is, most white people don't really care. They are not quite that sensitive to those comments. Some of them think "If I don't mind being called a cracker, why do black people care about being called a monkey?"
Black people care about being the target of racism, a lot more than white people. They are more sensitive to that. It is more harmful. Why, you may ask? There is an obvious long history that everyone knows about, but there is also a not-so-obvious present issue of which many white people aren't aware. I'm not talking about hundreds of years of slavery. I'm saying that, today, black people deal with very harmful acts of racism their entire lives. Not just simple name-calling. I mean being beaten by police officers, being racially profiled by almost everyone in authority, being denied job opportunities, and the list goes on. Yyou would be hard-pressed to find a black adult who hasn't experience at least one of those things.
Some white people cry about political correctness, but they don't really get it. It goes quite a bit further than just not hurting someone's feelings. There is a lot more behind it.
I think of all of the white guys that have dealt with harmful acts of racism. Hmm... I guess most of them have only dealt with being the butt of jokes by black comedians. By comparison, that is not a big deal. It's still not a good thing (in my opinion) but it is not that big of a deal.
In recent years, racism in the U.S. has been fueled by acts of terrorism, the war in Iraq, the feud with Iran, and illegal Mexican immigrants. Racial tension has been increasing.
