If you find that you are experiencing any pain or discomfort, stop immediately and rest your eyes for several hours at least before trying again. Sitting further back from your screen will reduce the amount you need to cross your eyes, and thus decrease the potential for eye strain.
Also make sure you read the warning on the "how-to" page linked from the article. I'll include it here just to be sure:
WARNING: It’s important to state right up front, that there is a small potential risk to your health with this 3D viewing technique. The risk is very small, but I must cover myself. If you have any known problems with your eye muscles, I recommend that you do not attempt this technique. If you experience any light-headedness, headaches or other symptoms, STOP IMMEDIATELY and rest your eyes. Everyone will likely experience some slight eye fatigue when learning this technique, so it is very important to rest your eyes regularly, and only look at 3D images for short periods of time. Even once you have perfected the technique, do not over-exert your eyes. You have been warned. - thetipster, on 05/22/2008, -0/+5I find this method way better than the usual stereograms that you have to relax your eyes for.... crossing your eyes is, at least for me, very damn easy.. but trying to move them outwards is really hard. Not to mention those other stereograms suck, seeing 3d shapes in the midst of colored garbage. These are actually full color pictures, I want more!

- peaceninja, on 05/22/2008, -0/+43D Stereograms (ie Magic Eyes) normally use the 'parallel eye' technique as opposed to the 'cross-eyed' technique. These photographs are all cross-eyed technique (you can tell by trying the parallel eye technique and everything is inversed and inside-out, the back of the room becomes the foreground, etc).
Anyways, I believe it's been illustrated that the parallel eye technique (which requires relaxation of the eyes) can actually help eyesight. And the cross-eyed technique to me strains my eyes. So I just thought I would put this thought out there that whatever movement that this article is speaking of in the photography and video world, that the parallel eye technique should be favored over the cross-eyed technique. There's a company called Loreo that makes a camera attachment for many D/SLRs that will take a left/right image in one photo. This makes taking stereoscopic images a snap (no pun) and allows you to do so with moving subjects. I have one, and it's a lot of fun. - inactive, on 05/22/2008, -0/+3...heheh.. you dumb bastard.

But afterwards, when I uncrossed, everything was blurry for a couple minutes, and my eyes kept trying to re-cross. It was easier to look at those stereo photos than it is to look at everything else. I feel old now. My vision used to be 20/13, and not 20/10 because I missed one letter on the bottom row, but I haven't been tested in a while.

- inactive, on 05/22/2008, -0/+2The key here is not just to have you eyes have the two images go on top of each other. Your face has to be the exact distance away from the screen so that your brain is fooled into believing that it is actually 3d. When you reach that distance (which sometimes doesn't work on bad images), your eyes sort of "lock on" and you can look up and down the picture smoothly, without and difficult effort in crossing your eyes or anything. It really is quite cool

- yeeter, on 05/22/2008, -0/+2For those who are complaining about eye-strain and being unable to see the pictures: The point of the cross-eye view is so that you don't have to have the red/blue glasses or other special equipment to view these pictures in 3D (the software used to put these together can be used to make the red/blue images, aka anaglyphs if that's what you want). If you do the cross-eyed view frequently enough, it becomes easier, and the strain is not so bad. It won't make you blind, it's no worse than holding your finger 4" from your nose and focusing on that.
With that said, I do believe Stereo photography will become more common: With the hackable firmware on the canon cameras, some very clever people have made it possible to sync two separate cameras to take stereo pairs. It's all about finding the right distance from the screen. Once you've got it, you can even scroll down without having to redo it for every image.
